Hey. I'm trying to find some info on which pins are are using(and what for) and which are straight-through on the aquarium shield. Is there any documentation explaining the pinout.

This is the OpenAquarium PinOut, where you can see the function of every pin:

Digital Pins
-------------
0: Not used (UART)
1: Not used (UART)
2: RF
3: Pump 2
4: Pump 1
5: Buzzer
6: Light
7: Level Sensor 1
8: Level Sensor 2
9: Peristaltic Pump 1
10: Peristaltic Pump 2
11: Peristaltic Pump 3
12: Temperature Sensor
13: Feeder

Analog Pins
-----------
A0:EC sensor
A1:pH sensor
A2:Feeder
A3:Leak sensor
A4:RTC (I2C-SDA)
A5:RTC (I2C-SCK)
